I have only just seen the end of the episode, but - and I don't know how this works - but she is Amy's daughter, but also part-Time Lord? The scanner that said she was both pregnant and not pregnant is making me think this. Because I both am and am not confused.
I suspect that the Amy - pregnant or not? - is completely unrelated to this Time-Miss, but the juxtaposition of scenes is meant to make us think that way. It's a typical Moffat mind-fuck and if he's not careful, we're all going to get tired of them pretty quickly!
I think the problem now is, it's impossible to know how long Moffat has planned for this story to last, so I'm having trouble judging any of it, since it's not over yet.
