Well, nobody’s offered me enough money to stop so…
Every time I get to the end of a list and think "yeah, that’s pretty much it", I remember something else, then whilst looking for the links, find another thing-else and then another list is born.
Going back to the “golden oldies”…
I’ve already rec’d a few standalones by Jo & Ryo but seriously, you can read everything they ever wrote and not be disappointed.
christinekhreminded me of their Partyverse series which has as its premise that Bartlet lost the second election, Josh goes awol and eventually the "team" get back together to get someone else elected. It’s great, not just JD, a big, juicy political story and looooooong! (And there are some startling parallels between the fic and the eventual canon – they must’ve had a crystal ball!)
For starters, though, if you want the JD, then it has to be the series which starts with An Innocent Kiss and then segues into A Winning Strategy. The timeline of both series (which are consecutive) is from mid S1- end S2. If you want something which is gonna take some time to read, then these are for you!
A fic that usually comes out as "top of the AUs" is Dee’s Bedford Falls, which is again an oldie, written in 2001. The idea is that Donna never made it to New Hampshire the first time, but she and Josh meet up some years into Bartlet’s first term (and he’s not working at the WH). This is one of the first JD fics I read, so I guess it’s a bit "special" because of that. (For anyone who doesn’t get it, the title is a reference to the film It’s a Wonderful Life - it’s the name of the town George Bailey (James Stewart) comes from – there’s a point in the film where he wishes he’d never been born, and his "guardian angel" shows him just what lives of the people he knows and loves would have been if he hadn’t been.)
Another oldie, but goodie is Snowbowl, by bondi gargoyle. It was written during S2, (but before 17P, I think) and it’s a "Josh pretends to be Donna’s boyfriend to help her out with her family" fic – but it’s not cheesy. (Well, not a lot!) It’s very well written, and funny, and fluffy and Donna’s family are happy and loving – because for some reason there are a lot of fics out there that present them as being disapproving and not at all fond of her. They’re not like that here (although she has a sister who’s a bit of a bitch!)
More fluff, smut and banter - Yana's Higher Power is fun and unusual, and there's a sequel, Flash and Rumble (which is incorrectly labeled at the site's main page as PG - it's NC-17)
If you liked Namesakes by Puck and Zillah then check out these from coffeeplease - fics where Josh steps in as Dad: My Father, My Dad, The Punch and the Jab, I am not Hester Prynne and What Honorouable Men Do.

Not JD, this one, but fabulous. Seaborn for America by Speranza. If you checked out the other stuff I recommended of hers, then maybe you’ve read this one, but if not then make sure you do!
Also not strictly speaking JD, but implied I guess is Ours by llorin - a little conversation wherein Donna and Margaret talk about their respective bosses.
To save the fluff from eating my brain…Losing Control by
christinekh is a nice angsty post-Gaza story, and I think she’s really caught some of what might have been going through Donna’s head as she tried to deal with what had happened to her.
And speaking of S6 angst, if you haven’t read Sally’s recent The Road Less Travelled , then you must, because I think she’s really hit the nail on the head as to some of Donna’s motivations for leaving Josh and her behaviour towards him after Gaza. part 2, part 3, part 4.
A fic I stumbled on by accident a while back is Desert Places by SGE. This author doesn’t have their own site, and you’ll find their fics at the Joshua Monologues site under SGE’S Tales. Be warned though – with the exception of Imposition Research (which is a post ep for the S6 episode Opposition Research) the other stories there are not for the faint-hearted. They’re very dark and involve Josh and/or Donna (but usually just Josh) being badly hurt (and that’s putting it mildly!).
At the same site is Aim’s Falling Out (under "other tales") which is a post ep for Disaster Relief and Separation of Powers. After Carrick’s defection, Josh is in the doghouse and it goes AU after that. It’s well written, although there are a few things that jar… the characterisation of Leo, for example – here he’s a bit of a bastard, which I guess is kinda in line with what we saw at the beginning of S5 (I’ve said elsewhere that THAT wasn’t the real Leo). But it’s still a good fic, despite that. And the author did start a sequel which she hasn’t finished, but that’s at the site, too.
Whilst I’m on the subject of "Josh goes through hell", I thought I’d mention two more fics by Chai Buying Time and its sequel, Nadir. Poor Josh really, I mean REALLY goes through the mill in these, (nothing gory though!) but they’re very well written.

totally agree with your Namesakes rec (i'm planning on re-reading that one actually, as soon as i've waited long enough to not remember every single word, having only read it a few months ago) and I ADORED Chai's Buying Time and Nadir. Made me cry like a baby (especially when i wasn't aware that nadir existed and was all, "but... no! what happens to him?!"), but you're right, they're both so very well written.
And now i am going to go read Snowbowl, cos Josh pretending to be Donna's boyfriend is always fun :D
